Here is the number one problem with the defense IMO.
First, I will say that I believe that Bronco is a heck of a DC in terms of scheme and play calling but not in terms of player development. I don't think he's a very good head coach. For the past few years he has been wanting to reduce his load by turning the reins of DC over to someone else. Both times he did that, it has been disastrous for BYU football. He made two boneheaded decisions. First with Jaime Hill and second with Nick Howell. Neither coach was suited to be the DC at a major FBS program, and it showed.

We have plenty of talent, but our play calling this year has been atrocious, and our adjustments have been atrocious. We have people playing out of position - e.g. Kaufusi. We have terrible technique (CBs on fade routes). We have undisciplined play. We don't tackle well. (Pikula going for the sack and not wrapping up). This has to do with player development. Someone like Pikula should know by the time he is a senior how to wrap up. Cornerbacks like Robertson Daniel should know how to cover a fade route into the end zone. These guys are not getting enough practice, and it shows.

The main reason the defense is suffering, IMHO, is that Bronco turned the reins over to a coach who is way over his head, and Bronco spent his time during Fall camp working with the O-Line. Had Bronco been at the helm with the defense, we wouldn't be seeing this type of pathetic play. This defense is worse than 2005 which was pretty bad. No way in Hades should we have lost the game last night, not even with some of our starters out. It all points to bad coaching, bad player development, lack of in-game adjustments, etc. You cannot put lipstick on this pig, no matter how hard you try.
