The COA numbers you are seeing reported are calculated as follows:
Total cost of attendance (referenced by truecoug1 in the OP - includes tuition, books, room and board, travel, typical expenses, etc)
minus
Total value of current athletic scholarship (which typically includes tuition, books, and either room and board or a living expense stipend).

The athletic scholarships as we all have known them in most cases don't cover the full cost of attendance. They cover costs specific to the university but not all costs incurred by a student (paying for cable in their off-campus apartment, etc.). The full "cost of attendance" does include things like that.

So, the schools are simply looking at how much they have been paying (via athletic scholarship) and how much they can pay (full cost of attendance) and deciding how much of the difference to make up in this new COA allowance.

I'm sure the cynical among you would say that the reason BYU's COA allowance is so large is because they've been cheap in what they give in their athletic scholarships.
