If Company A is going to loan seed money, Company B can't pay back interest above a reasonable rate (which should be determined based on some comparison to market rates for an entity of that size, creditworthiness, etc.). Payment of any interest beyond that reasonable rate could be considered private inurement to Company A, which could jeopardize tax-exempt status.
