so it is slowly leaking into the bowl from the tank would be my guess. The flapper is probably not being mounted correctly if it is not sealing all the way. Try to adjust the flapper more so that it sits more flat and not at an angle (most flapper assemblies sit on a pole and the pole side is normally higher than the opposite side of the pole.
