Yes, BYU's AD benefits from the fact that the LDS church considers BYU important enough to subsidize the general fund. I guess the LDS church is also "directly subsidizing" (exact words of the OP) all the stores, fast food places, restaurants, landlords, etc. in Provo since all students are paying lower tuition than they would pay without the general subsidy and, thus, have more disposable income to spend on those things.
I don't know how I feel knowing that my church is "directly subsidizing" McDonald's.
