I can't see how it negatively effects BYU.

Sure, it hurts some fans' feelings but I think if they win their championship and still don't get in, that hurts BYU more than them getting in. If Utah can't get into the playoff this year (assuming they win out) then it has essentially been shown that BYU can't get in...ever.
