The NCAA is treating 2020 as if everyone was deferring, even if they played
So your son on a mission wouldn't be impacted since his eligibility is already frozen due to the deferral. He'd be in the same position regardless of the NCAA's decision on 2020. The example given would be of a kid who's clock would otherwise be running. Simply withdrawing from school doesn't stop your eligibility clock. So if the NCAA hadn't frozen eligibility the kid would be a RS Sophomore with 3 years to play 3 instead of a True Sophomore with 4 years to play 3.
