Meaning my first flight landed after my connecting flight was scheduled to depart. They have a knack for changing my carefully crafted itineraries into dumpster fires.

I am confused by this. SWA has done the same to me but they let you switch to a different flight at no extra charge.

They don't charge a change fee, but they do upcharge to whatever the new fare is

No, they don’t. If they change your schedule, they allow you to change to a new route for free. It was super easy.
