JJ was really only involved in Lost the first few episodes of season one then Damon Lindeloff and Carlton Cuse took over and wrote the over arching story beats for the remainder of the series. JJ had nothing to do with where that show went after season one. Having said that, I actually loved the ending. I find that most people who hated the ending didn't even understand it (No they were not dead the whole time).

Mission impossible three was one of the better ones and way under rated. Kinda got overlooked because it came out when everyone hated Tom Cruise.
