The fallacy in your line of thinking is that Boise State isn't looking at every
tiny thing for both QBs right now. There is PLENTY to take away from that second half of the USU game that a D coordinator could use. They have successful drives and unsuccessful drives. An example of things they'd be looking at might be:

-How he reacted to blitz vs 3 man rush
-Plays and types of plays that he was successful with vs plays that he wasn't
-How/when certain plays were called for him during situations (i.e. you might roll Hall out on 3rd and 5 or more, where you're more likely to call short, crossing routes or screens for Conover)
-Where did he throw when he was under pressure
-Did he ever go to his second or third read
-Do they trust him to make a play or will it more likely go to Allgeier in certain situations
-a ton more things

Most fans don't understand how granular coaches get, and how much time it takes to get that granular. They spend countless hours breaking down every aspect of film and looking for that small edge. It's not just "Conover is young so they'll probably run more so let's plan for that" or "Jaren is more mobile so if it's him, let's spy an LB and work on that all week, if it's Conover we don't have to". Boise State is looking for those moments where they can unleash a blitz and have a guy in a spot where they think Conover would naturally go. If a Boise State DC went to the HC and said "Welp, we only have a half on Conover so there really isn't much to go on" he'd be relieved of his duties right there.

If they spend all their time planning on Hall and then Conover comes in, they'll probably use 85-90% of the same defensive playbook, but they won't have those special packages and stuff installed just for Conover. It's a big deal to have two very different QBs to plan for.

And don't underestimate our staff playing a little 4D chess with it, pretending to lean one way or let it slip that its QBa when really it's QBb. There is that legendary story of Mike Leach when he was OC at OU, creating a fake play sheet and "accidentally" dropping it near some Texas guys right before a Red River Rivalry game. When he put his fake sheet together, he strategically made the plays correct and some the opposite of the actual plays he was planning to call. The Texas guys grabbed it all sneaky and ran it upstairs and it actually worked. OU got a big early lead and OU got some huge plays before Texas discarded the play sheet. The point is, you don't get to this level in the profession without having some of that in you.
