On the north side of the park in Gardiner, MT there is a place called
Yellowstone Village Inn and Suites. We stayed there when we went to YS a few years back. They had just remodeled and they have an indoor pool. It's a little out of the way but it was a lot less expensive then the other places we tried to book.
Seriously, you should at least give them a look.
