The worst one I can remember was in 2013 with 20 Wisconsin @ Arizona State. The refs wouldn't let Wisconsin snap the ball in the final 10 seconds and then ran off the field. Wisconsin wanted to spike the ball so they could set up for a short game winning field goal. Link:

Last year, USC avoided an obvious targeting call because a "third party" intervened in the review process. Washington State lost a close game and IMO ended up keeping them out of a New Years Bowl Game.
Even Kyle W. was furious with the refs in the PAC-12 championship game last year for failing to call an obvious PI at the end of the game.
And the targeting call on Nacua . . .
