I agree some of these placements are odd, however...
The regional biases are actually governing most perceptions and if you look at whose watching and when, national exposure and interest is paramount to rank. I don't see BYU at #10, but #15-25 would no surprise me given the nationally televised games on ESPN over the last decade, plus the number if times BYU as visiting program appears nationally on a Fox network or a CBS network. It's a metric worth tens of millions of dollars in exposure every year. Even USC that has every game televised is still playing mostly before PAC area audiences and is not really seen so much nationally as much as BYU the past decade. Clemson and other programs you name suffer from the same regional preference such that even on national broadcasts, they NLions are not being watched in other regions very much. But in the B1G everyone us paying attention. By tapping into all parts of the country every week, BYU has greatly elevated people's awareness. Because its playing all over, people with a regional preference see BYU one or twice a year, like Notre Dame. I think that has a lot to do with these numbers. South Florida is an example of a program close to Miami, but is heavily supported by the Black community in the South, while Miami is heavily supported by the Cuban population. I hate to say it, but its Whire asix and Cubs there. They don't like each other. So South Florida benefits from Miami's history by being a rival option amidst a huge and growing non-Human population there.

Those are oddities, anomalies that explain why some programs show up on the list at all.

I may be wrong, so just keep in mind, this is a hunch about the placements. Nothing more!
