I agree, I'd rather deal directly with a Hotel/Airline instead of a 3rd party if there is an issue.
Ran into a problem once where the hotel didn't have the room I booked with a 3rd party and couldn't help me I had to try and get a hold of travelocity and ended up having to drive another 45 min to a hotel outside the city I wanted to stay in.
Since then I've always booked directly with the hotel/airline.
