The NFL is one company with franchises, which is why they can set salary caps. For salary caps to even be possible/legal, every athlete would have to be employed by the NCAA or some other central org, not the schools. That possibility was out the door when OU sued (and won) the NCAA for their own media rights back in the 80's.
