The new planet wasn’t created from nothing I believe it was a barren moon before the genesis device was detonated thereby causing the lifeless sphere to transform into a planet that could sustain life.

Life aged too quickly and there was a problem with the planet becoming unstable as what was happening to Spock was representative of the issues happening to all life there and the planet itself.
