Many out of state players went home last weekend. They were called on Monday
and told that they may have to come back. Only the players in town practiced on Monday. BYU was caught off guard.
To answer your question as to why CU doesn't schedule BYU in football is because like Utah, they have a non pac 12 regional rival in CSU. They don't have as much scheduling flexibility as other schools and play what they probably deem a similar school to BYU often. No other Pac 12 team has a regional rival.

That's not entirely true. BYU was willing to sign UW long before Tuesday but UW backed out when it became clear UW
