Some thoughts
Friday (La Jolla) - No real notes here. The beach is cold this time of year, but walking along La Jolla Shores is still great.

Saturday (Zoo) - I love the Zoo. I have had a season pass for years. If your kids are young, consider packing bathing suits and towels. They opened a big splash pad area in the kid's base camp area. My three-year-old absolutely loves it. As for the animals, target the animal encounters - there will be 2-4 a day. The jaguar and polar bear encounters are the best. When you are done with the Zoo, Phils is not very far away. Phil's is great and affordable for a BBQ place, but it can have a decent line. I like the El Toro tri tip sandwich and the ribs. There is also an Ike's sandwich place down that way. It's pricey for a sandwich shop, but excellent. Get the dutch bread. After the Zoo and food, you might consider just hanging out around the mission bay - it's a great park.

Sunday (Open) - You mentioned hiking as something you might want to do. The Torres Pines Beach Trail Loop is more of a nature walk than a hike and would be a good Sunday activity. It's got a decent hill to start off, but the rest of the hike is downhill with great views and some rocks for the kids to scramble. It would be a good hike for kids. If you want something more religious, you could go check out the Mormon Battalion center. Keep an eye on the weather, as it may rain on Sunday.

Monday (Legoland) - I've never been but my kids love it. It's up in the Carlsbad area, so it is a little bit of a drive from San Diego. Carlsbad has some nice beaches.
