I've done a month in Peru but it was traveling everywhere by bus. The Buses were awesome though fully lie flat. Way better than a train anywhere else I've gone.

I've never done Ecuador but that's on my list - the Galapagos would be awesome.

Israel/Jordan is great but incredibly hot that time of year - better to do it over winter break. In Jordan you can get a van with driver for less than a rental van. In Israel you'll need a car rental if you want to travel to all the sights but you can stay right on the Mediterranean or on the sea of Galilee.

Lots of options in the South Pacific. Take your pick. you can't really go wrong.
