Mesa Verde, Glacier NP and Carlsbad Caverns are some of my favorites.
with that said the best hikes I've ever done are The subway at Zions. Half Dome at Yosemite, Fiery Furnace at Arches. All require permits.
The natural entrance walk into Carlsbad caverns is so fun. It doesn't seem like that place should exist.

It's not a national park, but you need to do the Sawtooth Nat'l Forest. Rent a cabin or camp at Redfish Lake. Do a float
