Be responsible for paying for the athletes' scholarships? Most importantly, would they pay the entire cost of tuition, and not the church subsidized rate?

If you are seeking autonomy from the University, be aware that the largest donor to the athletic department is currently the Church. Would you be ok to try to make it work without that?
