It isn’t one thing, it’s a lot of different things including fit.
Most important though is timing and luck. Utah as a school is a much better academic fit, this has been discussed ad nauseam (top notch research school) with x2 recent undefeated BCS winning seasons. Chris Hill lobbied hard to get Utah in, there’s a great article about it. BYU almost got into the B12. The timing/luck part just didn’t happen for them. No biggie.
