Couple of questions on this
The 1 TB HDD would be in addition to the NVMe drive, right? I have to admit that I don't know how that would work in terms of storing apps and OS on the NVMe and other stuff on the HDD. Why have both?
I originally planned for the Ryzen 7 3700X (I read that the 3800 really didn't add much). I would have to purchase a cooler with it (no big deal). What would I notice on a day to day basis the difference between the 5 and 7 and how would that difference change over the years? I am just trying to understand what they would actually improve.

I'd suggest a full ATX tower. The cable management is amazing. I can't believe I stuck to mid-towers forever.
