The WOW is the template for healthy living, but not specific as to all that is bad or good.

The statement you cite does in fact clarify that "the Church does not prohibit the use of caffeine", which could be interpreted a few different ways. You won't be withheld a temple recommend if you drink caffeine. You are considered a member in good standing if you drink caffeine. You won't be kicked out of the BYU's if you drink caffeine--though you will have to bring it from off-site. You can serve as Bishops, quorum presidents, R.S. Presidents, etc. if you drink caffeine. But the fact remains its been proven unhealthy, and many of the brethren have indicated so.

I'll have my cheeseburgers, and you have your caffeine. In the meantime, there is no reason for BYU to give in and serve caffeine on campus if they choose not to.
