I think in both cases, the universities' ties to religious institutions are seen
as relics. While many universities were founded by religious institutions, those ties have mostly faded. Given their history, BYU and Baylor are seen as more acceptable than Liberty, but not by much in the eyes of many in academia. And BYU's affiliation with a minority religion means that even religious folks view it as strange.
