You're missing the picture. BYU football will remain profitable regardless.
If BYU professionalizes sports, only the profitable sports (ie football and maybe mens basketball) will continue to operate. All other sports programs will become extinct from campus as they all depend on being subsidized heavily by the football program. These sports may just turn into clubs like the rugby team where there is no scholarships and they go out and do their own fundraising and schedule their own games with other school club teams. If the president and board wanted to keep BYU football it would not be a problem as it is very profitable as a stand-alone entity and thecash flow that is generated could support salaries to players. Although, they may do like the NFL and only pay the two-deep roster a normal salary while the 3rd and 4th stringers (practice squad guys) would only get the normal scholarship checks. Even with this additional wage expense, BYU will remain profitable. Just my thoughts.
